NGE is more subtle with "making it gay." In NGE, Shinji is alone (rei, Asuka, and his friends are either physically or emotionally unavailable due to story driven reasons) and Kaworu appears and is kind and understanding to Shinji, allowing Shinji to open up a little more than he usually does to other people. I think the main thing that really sells it is that you know the background of at least one of the characters and you understand why Shinji might be bi, or at least curious.

The character designs were adapted perfectly and it is very fluid. I especially love how expressive Lupin is. It's honesty the best CGI anime I've seen.
