sandshrew and ekans are kinda like proto zangoose and seviper
mankey and meotwth have the same colour patterns
matine and skarmory are stat counterparts, one being a physical tank and the other being a special tank
a pairing that i dont see a lot of people acknowledge is the toy-pet pokemon, who even have colour coordination

i think skitty was made to counterpart snubbul, and they are both represented as pokemon that are kept as pets often more than being battling pokemon in the main games, spin offs like ranger, and in the anime
snubbul is a pug and skitty is like a munchkin cat, both are popular pets in japan, i think they definitely have a thematic connection

Nah, you can tell when a later gen pokemon was made to be a counterpart. That's how we ended up with Heracross for Pinsir and Miltank for Tauros. Skitty and Snubbull don't even have similar evo methods like other sets of counterparts do

For cross gen counterpart, XY decided for Manetric & Houndoom and Aggron & Tyranitar, for Mega of course as you know.
Sure Manetric and Houndoom are dogs, but they decided Aggron to pair with a Pseudo-legend. Yes they're kaijumon.
Now in SwSh, Tyranitar is paired with Kommo-o, which is fair
