You know what would have made Eden more reasonable but equally bad? If their whole Muse plot was meant to manipulate the Lifewaves such that nonadepts would gain levels. For instance, a Sextima, like what Quinn has, could evolve into a Septima. Many people would not be able to handle this ascension, leading to many going catatonic or dying outright. As for GV, he's a terrorist trying to take down Sumeragi out of revenge and to protect Joule. He has an unnecessarily huge pile of bodies at his feet (not talking about bosses, just basic soldiers gets fried and we know he doesn't have to kill them because he's so much more powerful than them). Yet, Sumeragi did wrong him greatly, even if Project Gunvolt was for the "good of all." He also comes upon the absolute worst of Sumeragi's atrocities, and the Sumeragi adepts are all bastards, which hardens him further.As for Eden, the thing is is that they were always right to feel the way they did, which is why it's cringe when GV tells them that they're stupid for being upset or hating non-adepts. They're wrong because they've decided that being victimized over and over allows them to kill hundreds of millions of innocents. And you know what, putting yourself in their point of view and everything they believe is completely reasonable and justified, which is what makes them such effective antagonists.
