It's currently 2.30am and I'm sitting in my tent by the side of a busy road trying to sleep, currently doing the 88 temple pilgrimage in Shikoku. For anyone thinking about doing this, it's a blast and I'm having heaps of fun but the accommodation situation is FUCKED. There used to be lots of Minshuku and hostels that you could stay at for a reasonable price but covid rekt a lot of them, boomers running them died/stopped doing it and the few remaining ones are booked out like a week or more solid and man you can't plan that far ahead on a walk like this. Especially when they get pissy if you cancel or change a reservation even with good reason. Oh and half of them only have god damn phone number contact, no email, which is real fucking useful for people with just 4g modems and pleb tier japanese. So yeah the main option for sleeping is basically illegally tenting and after walking 30km+ a day I'm not a fan of bush bashing through schrodingers pit vipers and foot long poisonous centipedes to find a place that Matsumoto won't see me and call the tent police even though there is literally nowhere else to fucking stay.

Yeah usually bus.
I actually got a bus to Imabari and cycled back towards Onomichi. But as I was specifically doing it over 2 days, that little extra time wasn't a bother. Certainly could/would be if trying for 1 day. There isn't a shorter route, given the island hopping nature and each island being fairly hilly, following the main path is the quickest. Only quicker way is giving up halfway and finishing with a ferry, as there are a couple stops a long the way
I'm relatively fit, for me the worst part was the ass pain of not being used to a cycling seat. If you can do a bit of cycling just to get a little used to it, I'd recommend it. I hadn't cycled in a decade

As for your other original question of luggage. I would assume there is luggage lockers somewhere in Onomichi.
But what I did was store mine at the Mihara shinkansen station as it has lots of lockers, then caught the train down to Onomichi. Shin-Onomichi station is closer and assumedly has a bus down to Onomichi, so look that up.
I simply used Mihara as I had stopped there a couple days prior to take the bus to the ferry for bunny island and had stored my bags that time, thus knew it had a fuckton of lockers.
Use that information for what you will as well if you want to see bunny island, could do it all in one stop/luggage storage potentially.

No worries mate. Yeah I found having a little taster of the journey with bus trip to Imabari to start was pretty fun, then getting to really savour each section on the ride back was pretty cool. Though it could feel like "spoilers" to some.
Yeah the bail out ferry option is a very handy thing to keep in mind. I actually used it first time I went there with only 1 day set for it. Took the trip at the speed that was fun to chill see things, so only got half way. Came back with a friend the second time and we took it easy again but over 2 days so did the whole thing while having fun at any stop we felt like making.
Have a good time mate, it was really a great trip.
Oh, final tip. Try some of the mandarins you find along the way if they are in season, best I've ever had by a massive margin. The ones grown there are given as gifts around Japan

I don't find Thai or Filipino women attractive, which is why Japan is my preferred country to visit. I'd also visit Korea more if they still had a decent industry. Haven't been to Hong Kong since the political stuff, but the whores there always felt like several levels below Japanese ones. Although you can miss with Japanese ones, even the whores tend to practice the same kind of customer service and friendliness of non-sexual customer service. The only SEA countries I might consider are Vietnam and maybe Singapore, but I don't see the point as I still find Japanese women superior. The route is 70km long. Officially, people who ride fast can do it in 4-5 hours, and people that are just generally fit can do in 5-6, while relaxing newbie take around 10.

Yeah I've got little travel experience, but japan seems pretty tourist friendly. I don't really have anything specific in mind for my itinerary yet. Just would like to eat some food, see some nice sights, see some concerts. They're both nice, but in different ways. Beppu is your typical middle-sized city that in some ways seems to be stuck in the late Showa period. You can enjoy looking at some of the different hells (I wouldn't suggest doing all of them), hang out with monkeys at Mt. Takasaki, or take the ropeway up to the top of Mt. Tsurumi.

Yufuin has a much more rural atmosphere. You can do the typical tourist area in an afternoon, checking out shops, Lake Kinrinko, etc. It's a nice place to relax, I suppose.

But despite it's part of Kyoto, it still need 2 hours train ride each way, which isn't that much different from the time needed to go to Kanazawa from Kyoto. However main tourist attractions in Kanazawa involve Yokohama, Yokosuka, Kamakura, Hakone, I am not sure day trip from Kyoto is sufficient time for even just one of them
And of note, I think you can also consider sights like Arashiyama in Kyoto?

Yufuin seems like it might be nicer and I can stop off in Beppu to see a couple of the hells anyway.

As you say in another reply, there is like another 100km of side paths, and from what I saw on google maps, a decent amount of little spots one could happily go see. So I'd say 3 days is certainly not a big stretch if you see a few things off the path you want to see.
The only big detour I did was to go to my accommodation. Across the island as seen in this pic. Spent several hours wandering around that town in the morning on the second day too, nice little spot. Otherwise I just really took my time at everything i came across along the main path. leisure ride for sure.
So if you mainly stick on the path with only small detours and start early you can be quite relaxed with speed and take your time with each sight. If you want more of the off the beaten path items plus wanna really take your time, or sleep in any of the 2/3 days then yeah 3 days isnt crazy at all.
Have a good look at accommodation too i suppose, i remember them being oddly placed, and Covid could have killed some. So 2 nights may actually end up funky due to where the places are, and potentially not really worth it.
