Look up the Calhoun rat experiment and the "behavioral sink." Higher population densities invariably lead to psychological stress and pathological behavior. People's stress hormones get jacked up just from being around so many people. The point about subways is that they are paid areas. The only people who should be in the subway are people who paid to get in. And while I don't know for 100% certain that only fare evaders cause problems and that fare payers don't, I can guess pretty confidently that people who pay to get into the subway aren't the ones who are playing loud music and otherwise disruptive behavior, panhandling, and committing crimes or violence on it.

What the NYPD used to do was stake out stations where all the metrocard machines were broken, hide behind a pillar, and arrest anyone who jumped because there wasn't a way to recharge their metrocard (this was before OMNY). Needless to say their preferred locations for doing this were in majority black areas. My preferred solution to stop fare evasion would be to have a few police stationed at the single entrance to every station in the subway system as a deterrent to people evading to begin with. But if they didn't have enough for every station, then put them at the stations with the largest amount of fare evasion. If those happen to be stations that are a majority of a certain group, then too bad. Just have someone stand there and count how many people total fare evade and pick your stations based on that.
