I've been playing around with Photoshop and CSS and have come into a few issues.

I started by trying to trace out the shape of a letter using the shape tool since you can copy the shape into CSS, however had issues flattening the side of the rectangle (pic related). I ended up masking them which didn't carry over into CSS.

Finally it seems that all the shapes sizes have been changed and the hexagon isn't even a hexagon. (see next pic)

Is this just not the intended use or am I being retarded somehow? I'm quite new to both Photoshop and CSS.

It's not the intended use. I don't quite know what to tell you, because this is the dumbest thing I've ever seen on 4chan - and I'm not saying that to be mean.

Google "<svg> tag" for HTML. If you can understand any of it.

strator is a vector maker and editor
figure out what you need to get what you want
look up the difference between raster and veggie l feet
